848 Running Rough When Motor Goes Above 95c

  1. My mind is a bit puzzled and could use a bit of clear thought...

    2012 848 Corse Se, 2,500 miles (1,400 since I've had it in last year)
    Bike sat for 6 weeks while I was getting my UK motorcycle license.
    Started bike up and it ran very rough. Tracked it down to mis-fire on horizontal head.
    Spark plug tested good but just barely, same with coil. Replaced both and put fuel stabiliser in.
    Idled much better (could not take bike for test ride as I didn't have license yet)
    Odd... I unplugged each coil plug, one at a a time, and engine idled and started fine with one cylinder...I've never seen that before.
    As of last week, I now have my license and plan to ride the crap out of my bike. I go for a spin and everything felt good until I sat in traffic and the temp climbed to over 95c. It started making a loud ticking noise, rt side forward and felt a bit less smooth on the throttle. As soon as temp came down, either the noise stopped or I could not hear it.
    I made sure spark plug was torqued correctly and coil was on properly. I did find that the horizontal head header pipe had a loose nut so I torqued it but the other two were proper. Checked the belt and it was fine (using app to finger ping so a very rough check).
    Took bike back out, same thing. I am still leaning towards some form of exhaust leak?
    One more oddity, I am sure unrelated and just noticed yesterday ...bike will not start while side stand is down and in neutral.
    Any simple ideas before I go down the "take it in" road?
