I found junking the standard manifolds and adding a tune ( i also run rapid bike units) made a huge difference to the 1199 as i had to re-fit them...
what mapping /downpipes are you running? is the AIS system still active?
Great exhaust, I have the same on my 1199 and it pushes out 187 hp (rwhp) without mapping changes, also with a set of longer cans from SPF reduces...
maybe a quick bleed of the clutch master cylinder is needed to give a full stroke of the slave cylinder.

the manual states that you should do a minimum of 200km between accepting the auto adaptations, i would get the software and plug in your device,...

how is the lower radiator looking for dust and dirt build up? also have you replaced the coolant at all? I mention this as my friends 1199s lower...
