Hi I use brake cleaner, a little gentle brush with a soft toothbrush too. You can damage the seals sometimes just by pushing them back in with crud.
Did you clean the pistons/ seals, if not they could be grabbing, and will cause said effect. And so will warped discs.

I had similar, only went squishy when properly warmed up, slave cylinder was letting in air, could not see any leak, anyway new slave cured it .
If you haven’t already tried bleeding the system then I would suspect a leak at the slave cylinder, a common Ducati issue.
