The OEM nuts are copper plated, for all the good that does.
The axle is the same part no. with 25mm dia but I wouldn't like to hazard a guess on the discs.
It fits all the big hub eccentrics. It fits my son's 1199 which has the same hub as the 1299 and my Supersport and previous 1200 Multi.

Swap over the throttle bodies and crank sensor and an ST4 engine should work OK in an ST4s although the fueling could be a little out as the ECU...

No harm in asking. You should point it and see what they are prepared to do about it. The discs don't look that good for a mere 3.5K miles.
The pitting is caused by damp on the pads when the bike has been laid up. It looks bad but should have no effect on braking.
Given the torque that they should be tightened to there is no way I would consider aluminium nuts. They are also more like to create galvanic...
