I think it will work fine especially as you dont have fully open cans. I dont think you're going gain much though and it might even run worse...
Im pretty sure mine started running rough when i cut the airbox. If you cut yours make sure the front of the tank covers the hole.

The y2000 ecu will work fine on your 1999. Same spec motor. @nelly is the rexxer map a custom map that you've written for 900ie or dp cans/k+n?...

If you're fitting a 05 nose to a 04 bike i think you will need later brackets. Also the screens are different.
