The fuel pump relay is a 2 quid part, so start with that. A PIA to get at, though, in the battery box.
Rather than looking at the fuelling maps try comparing the ignition timing maps between the 749 and 999.

Also worthwhile upgrading the starter leads as well.

Just Google C-Tek adaptor. Personally I would fit the C-Tek battery monitor fly lead. I run one of these to an Optimate via an adaptor.
