Interesting. Also, just FYI, when I was investigating the misfire on my 998 (it was/is new to me) the front cylinder had a non-standard HT lead....
I didn’t, I reused them but one had a habit of continually falling out whilst the crankcase cover was off and I was repainting it. Hence why I say...
Also make sure the little green o-rings in your last picture don’t go awol.
Do not reuse the 8 bolts that held the clutch basket in place, get new ones and make sure you use loctite on them. They’re actually not torqued up...

It's worth removing the cover and repeating the start up to see what, if anything, is causing it. Best to nip something like that in the bud early.
Do you know how old the filters are? They have a habit of breaking down after a number of years then they crumble and get sucked into the engine....
Had you just washed it? Could it be water ingress as @BobTheBounder suggests which is evaporating off? Still no harm in having a look if it's...
I'm a little confused, mine only has 2 bolts to secure it to the crankcase, neither of which affect the movement of the side stand - admittedly...
