As mentioned by Chris, when the TPS was replaced, was it set up? It's not just a bolt on. The base setting is critical the injection running properly

Perfectly normal. The clunk can be negated or at least reduced by dialling a little more span in on the clutch lever if your hands will stretch to it.
The caps tend to get overtightened, sometimes to try and stop them leaking....... Now they're plastic, overtightening distorts them and they don't...
IIRC, your bike is running the Siemens ECU so won't have the red key. The Marelli ECU used the red key setup

There should be stops on the bottom yoke. 10mm locknut and a 3mm allen key iirc.

Technically.....if a problem arose with the motor then it could be disputed. If it was a chassis issue for instance then all would be fine.
